So it turns out it wasn't the UPX that was detected as Malware since I re-ran the scan after unpacking it.
This is for the small one, which downloads the rest of the files and thats what is malware I guess.
The large one ran through clean.

Hello,

I'd love to use T2E but due to the UPX compression many anti-virus
solutions report it as a (potential) malware/virus and that is
unacceptable to me.
I've tried small, large and beta version of the .exe but they are all
reported as a virus by at least one AV product. Isn't there a way to
create .exe's that don't use UPX compression?
